肝素酶主要从一些利用肝素为碳源的细菌中分离得到，*初来源于肝素黄杆菌（Flavobacterium heparinum或Pedobacter heparinus）。此外，在许多微生物中也发现了肝素酶的存在，如棒杆菌（Corynebacterium sp.）、鞘胺醇杆菌（Sphingobacterium sp.）、枯草芽孢杆菌（Bacillus subtilis）、环状芽孢杆菌（Bacillus circulans）、解肝素拟杆菌（Prevotella heparinolytica）以及粪便拟杆菌（Bacteroides stercoris HJ-15）等。但至今肝素黄杆菌仍然是商品肝素酶的**来源。已从肝素黄杆菌中分离纯化出的肝素酶有三种，分别为肝素酶I、II、III，这三种酶的酶学特性各不相同。在肝素黄杆菌纯化出的三种肝素酶中，只有肝素酶II的结构被解析，它的底物特异性也*差；肝素酶I则*适用于低分子量肝素的制备。
